چکیده

Protein structure prediction is a great challenge in molecular biophysics and bioinformatics. Most approaches to structure prediction use known structure information from the Protein Data Bank (PDB). In these approaches, it is most crucial to find a homologous protein (template) from the PDB to a query sequence and to align the query sequence to the template sequence. We propose a profile-profile alignment method based on the cosine similarity criterion, and combine this with a sequence-profile alignment, the secondary structure prediction of the query protein, and the experimental secondary structure of the template protein. Our method, which we call combined alignment, provides good results for the 1107 query-template pairs of the SCOP database and the CASP5 target proteins. They show that combined alignment significantly improves the recognition of distant homology.

Molecular Docking of Curcumin With Breast Cancer Cell Line Proteins

Background: Breast cancer is known as the most widely recognized dangerous tumors; therefore, the most common reason for mortality among all instances of harmful neoplastic illness in females. This is because the lack of specific signs and symptoms at the early stage and at the aggressive nature. Currently, breast cancer treatment such as chemotherapy, surgery and radiotherapy has not been effe...

A New Three-Dimensional Sector Element for Circular Curved Structures Analysis

In this research paper, the formulation of a new three-dimensional sector element based on the strain approach is presented for plate bending problems and linear static analysis of circular structures. The proposed element has the three essential external degrees of freedom (Ur, Vθ and W) at each of the eight corner nodes. The displaceme...

Predicting protein secondary structure with probabilistic schemata of evolutionarily derived information

We demonstrate the applicability of our previously developed Bayesian probabilistic approach for predicting residue solvent accessibility to the problem of predicting secondary structure. Using only single-sequence data, this method achieves a three-state accuracy of 67% over a database of 473 non-homologous proteins. This approach is more amenable to inspection and less likely to overlearn spe...

Because of the importance of structural information for the functional characterization of proteins, the prediction of the three-dimensional (3D) structure of proteins from their amino acid sequences is a major

We developed a novel approach for predicting local protein structures from sequence. It relies on the construction of a library of 120 structural prototypes, i.e. eleven-residue fragments, representative of protein local structures, and on its sequence-derived properties. The prediction approach proposed focuses on the ability to discriminate prototypes from sequence. Thus, our strategy attempt...

Database of homology-derived protein structures and the structural meaning of sequence alignment.

The database of known protein three-dimensional structures can be significantly increased by the use of sequence homology, based on the following observations. (1) The database of known sequences, currently at more than 12,000 proteins, is two orders of magnitude larger than the database of known structures. (2) The currently most powerful method of predicting protein structures is model buildi...
